To study the responses to acid stress of Helicobacter pylori in genomic scale, a microarray membrane containing 1534 ORFs from strain 26695 was used. Total RNAs of a same Helicobacter pylori strain under a growth condition of pH7.2 or 5.5 were extracted and reverse transcribed into cDNA. The cDNA probe was labeled with biotin. Each microarray membrane was hybridized with cDNA probe from a same strain in two different pH condition and developed by catalyzed reporter deposition method, respectively. Gene expressions of all ORFs were measured by densitometry and two different pH conditions were compared. Of the 1534 ORFs, 82 had repeatedly higher expression level during acid stress. These 82 ORFs were divided into three groups: (a) those reported to be involved in acidic stress response such as hydD, hydB, fbcF etc. (b) those homologus to reported sequences not known to be related to acidic stress response. (c) those without database match. Our results suggest microarray can be used in monitoring prokaryotic gene expression in genomic scale.
